Sorry man - I haven't visited this thread for a while. Do you still have this issue?
What version of QFT and TT_Lib do you have installed?
SUbD do work best with quad topology - and for that you would be better of using QFT to author the mesh.
At the moment; no. I have a feature request already to mark vertices as looked. I'll add another notch to it.

I've experienced that some AV software actually affect the performance of SketchUp extensions. (For instance Defender under Window 7). I wonder if there could be something similar going on here.
I would have to add some additional performance logging to get an idea of what this might be.

Nice, and if needed even lower poly version you could toggle back to the control mesh. 
You could try to do a clean reinstall, just to be safe. Makes it easier to debug when we know there aren't any old files lingering around.
It's only the TT_SUbD.rb file and TT_SUbD folder.
I've never observed this myself, and I've not heard any other report of this. So I'm at a loss. I might have to create a special build that log timing of the various components.
By the way, what version of Internet Explorer do you have?
Have you tried with only SUbD installed? (In case there is an extension clashing?)
