You could try to hide them or smooth those lines by choosing the eraser and holding shift (hide) or ctrl (soften / smooth) while 'erasing' those lines.

Not work? why not? It's pretty simple.
make a path you want to be a road.
make that path a group.
make sure the land geometry is below the path.
select the land and the path group and click make road. -

what does it do?

The missing faces look very small, what size are you working at. Perhaps simply scaling up your model will allow the faces to form properly.

Is the whole model 1 meter or are the small missing faces 1 meter?
SU has trouble forming tiny or huge faces. If those missing faces are down around 1mm then they won't form properly.

model surface is: 3 000 000 m²
small missing faces between 1m to 10m or more -
Did you try to use a plugin to create those faces? (e.g. add faces)
