You could try to hide them or smooth those lines by choosing the eraser and holding shift (hide) or ctrl (soften / smooth) while 'erasing' those lines.

Not work? why not? It's pretty simple.
make a path you want to be a road.
make that path a group.
make sure the land geometry is below the path.
select the land and the path group and click make road. -

The missing faces look very small, what size are you working at. Perhaps simply scaling up your model will allow the faces to form properly.

Is the whole model 1 meter or are the small missing faces 1 meter?
SU has trouble forming tiny or huge faces. If those missing faces are down around 1mm then they won't form properly.

Did you try to use a plugin to create those faces? (e.g. add faces)

I've followed this thread some. Not sure how the drape(was that it?) operation ruined your terrain. It looks like you have to repair that area (or go back to the original terrain file). Good idea to save a base terrain model without mods. I don't have v.13 but if I have time I will look at the file. I have v. 8.
Probably better to erase the troubled area and create a new regular skin inside without all the chopped up faces.Edit: I looked at the file and the best thing is to start over with your original terrain. If you want to intersect a road on it, use a very simple outline of the road to establish the outlines. Try your road method on smaller pieces of terrain before committing to the large model. Try other methods of road creation such as "instant Road" or making a texture with a road painted on it. Or create a road using a copy of the terrain and let it float a little above an unaltered version (depends on what you are using the file for). Use as simple (low poly) terrain as possible for your needs. I would consider this terrain irreparable, myself.
Keep Layer0 the active layer always. Only assign groups or components to other layers, keeping all raw geometry on Layer0.
