3D carbon nanotube device animation

Hello,
I'm actually in my third year of PhD in experimental chemistry.
I studied the interactions between a precise type of molecule (see attachment) and carbon nanotubes.
Then I studied the interaction of those molecules and a transistor based nanotube (see attachment).
I would like to realize a 3D animation of this project.
I downloaded Blender and googlesketch 3D (I saw 3D animations with blender which were very impressive) but I'm totally lost, even when I'm reading the tutorials.Bye

In chemistry studies you have not specialised program for that?
In very serious game you have that Fold It!

I don't know if you have seen my attached file in my previous post?
Because I actually want to be able to create an animation where a molecule (that I can draw) will move toward the nanotube and graft on it. Then I will need to add basic blocks to the nanotube's ends to simulate electrodes (for a transistor).
Is it something that can be done?
Do you know any other program enabling it? Be cause I downloaded blender to do it but I am completely lost even with the tutorials....

You have program like SimLab Composer Animation, but you must all modelise before in program like Sketchup or other!

After reading several tutorials for different programs this week-end, i'm totally depressed and lost!
I am not able to modelise anything on blender...

Here's a simple SKP method.
I made a few 'Molecules [Atoms?] as components with different connection numbers/arrangements and then simply snapped them together, moved, rotated and mirrored [scale -1] as needed, finally I painted each one some arbitrary color - I'm sure there are standards for this !
The attached SKP contains a starter kit...
The 'movie' is a simple animation export from SUp made into a gif...
The parts themselves are static but there are several tools you could try within a SKP to 'move' them around too...MoleculeUp.skp -

You can make this easily this inside Sketchup it-self!!! -

As I have free Version of Sketchup animation are only avi (very big size file) but as soon as you upload to some videos host this is converted in compress format
