Try explaining your issue and your feature request with words and pictures and models if available that add up to something someone who can't read your mind can make some sense from. -

extra geometry in model.
3 copies of sketchup running when I force shutdown of sketchup via the task manager.
Has there been any development within sketchup to deal with the additional unwanted geometry?
New bug? Old bug? Design feature?

It is your subject! You created it. Show us something that we can possibly give you an answer to.
A real question, some evidence of an anomaly, randomly saying you have had to close things due to some sort of clean up is utter nonsense.What on earth does, HOW much additional geometry? mean?
Explain your problems, don't blame your problems.
You suggest Bugs several times, whereas I would point out that user settings needing adjustment have been the most common solution to similar issues. -
- It is my model, the subject is the additional geometry sketchup is known to produce.
- Saying I had to close sketchup due to the program failing to run while attempting to cleanup the additional geometry is not nonsense or random.
- How much additional means just that, the amount of additional geometry in the model is staggering to the point that cleanup states 36 hours or more to delete additional faces and then freezes (Hence having to force close the application)
- SHowing the model will not demonstrate the problem, how can it when additional geometry cannot be SEEN as additional geometry?
- Explain your problems, don't blame your problems. I thought I had and I did not blame the problems. I suggest bugs because all programs have them and was wondering if newer versions of sketchup may have addressed the additional geometry problem.
I get that you are not having a great time at the moment, me either. I think now I shall close further involvement in my own thread and attempt to find a way round this myself. Sotto voce when reading posts please.

Please describe under what circumstances SketchUp produces additional geometry. That hasn't happened to me, so I don't know what you are referring to.

Looking at the screenshot of the Cleanup report, in particular the number of edges that have been reduced, I would hazard a guess that what the OP is seeing is not additional geometry that SU has somehow created. Instead it is contiguous edges that have come about during the normal course of modelling. Raw geometry has been joined or overlaid with more geometry. As far as I know raw geometry is sticky and each edge remains a discrete entity and will not weld or join to form a single, longer edge. I haven't used Thom Thom's cleanup plugin but it looks like its purpose is to reduce geometry by joining contiguous edges and make for a smaller SU file size.
No idea what may be causing the other reported issues.

The additional geometry is really things like coplanar faces--removing the uneeded edge dividing them, and stray edges--depending on the settings you have made for Cleanup3. It's good to use the tool as you model before you create too many extra edges etc, and avoid modeling that does so. SketchUp doesn't make the extra edges, though plugins might (such as SandBox).
I would turn off the CleanUp purge functions and do the purges in the Model Info window. See if that helps.
I find CleanUp3 to be so slow as to be unusable in larger models in v2019, regardless of the cleanup job or selection. It is often faster to cleanup the model on my own. It seemed to work fine in 2016. I've never tried 2017.
Haven't heard of multiple instances of the application opening.
