Say I have a plugin installed
      a new version is released

What is the best? (or the more prudent)
Erase the old one - install the new one

or directly install the new one over the old one from the Menu / Preferences....?

The new installation overwrites the old ones files.
If there are legacy files in the old subfolder, then most 'good' plugins sidestep and auto-delete them.
Just sometimes an author advises to manually delete file/subfolder and install...
A few tools - like Fredo's - require a SketchUp restart to resolve such issues...
