      Hi
At the image you can see that sometimes objects have 2 faces at the same place and it should not be! It is not that easy to delete them. Is there a way or a plugin to do this automatic? If not this would be a nice idea for a plugin 😉

I am not aware of a Delete Duplicate plugin. However, there may be one. I sure wish there was one. Have you checked Ruby Library Depot, Smustard, Jim Foltz's website, or the Plugin Index here in Sketchucation?
Also, wait a while. Someone may answer who knows of this tool.

Try with Thomthom's cleanup plugin. It has a "Removes duplicate faces" option.
