Edit your style and turn off sky and ground.

There is no native way to export SU animation with alpha channel. You can set your background image to something you can edit out later (green or even magenta is often used for this)
Also you could export your model to Kerkythea as there is a clipmap rendering preset and render your animation from there. Certainly this means learning another program as well as quite a long rendering time - but at least you'd have a better result.

I believe you can do this in the MAC. I'm not sure if Al Hart's RP tools does this currently. I think it may, but at any rate his NPR tools plug in will

On animation export, you can check transparency, but the result is a black background even with sky and ground unchecked in styles. Is this a bug? I want to pull small animated 3D videos into Flash, but I need transparency so I can put them on top of other objects.

If the Mac can do it (which I now kind of remember),you will need to export your animation as a series of png (or tiff) files which support transparency rather than a *.mov file and use the images in your flash app.
Still I'm not sure it could be done with an animation even on the Mac but good luck!
