For numereous reasons, I think your only option is to copy the city and explode all components and sub-components. Intersect that with the cylinder, remove all unwanted geometry and make that into a component.

You can follow these steps:
- put the cylinder in the right position
- select all components which are touched by it (parallel top view)
- group them, explode all in that group (colored in the example, just to clarify)
- use booltools with the new group and the group with the cylinder
- delete remaining components and add hole
...
