When trying to align 2 objects, i.e. a smaller square exactly in the corner of a larger square the 2 repulse each other as though they were the same poles of a magnet.How do I over come this?

Its hard to say exactly whats going on, but the easiest way to align the 2 objects is to make sure your using the inference engine efficiently.
In this specific case, id get the move tool , grab the smaller square by the corner you want to align, then move it in to position over the larger square.

I'm not sure I understand your problem.
If they seem to snap to each other although you would like to have some space between them, the solution is to zoom (scroll) a little closer to avoid unwanted snapping.
If the problem is that when they touch each other, they "tick" together, the solution is to group them first individually (or make component of their geometry) and work that way; groups and components are to separate geometry in SU.

My poor little brain seems to get easily lost in this program. It's just not as intuitive as Photoshop was, for me anyway.With your help I am getting there. -
