I've made what looks like an old fashioned tape reel. I rounded over the edges. It looks perfect in Sketchup. It looks fine as a jpeg. When it shows up at Shapeways for 3d printing all the little cutouts have filled in. With no rounding, it is fine. If I round even just one edge, it shows up in Shapeways as a solid disk. Indentations are there where holes should be... but no through-and-through holes. I've exported as a dae and as a stl.

      Any ideas?

RoundCorner sometimes fills in internal faces, but you can just delete those faces manually before exporting. Its a known bug that is apparently hard to fix.

If you still have trouble, you can upload the file here or PM it to me and I'll take a look.

I think that did it. When the holes filled up after applying the rounding feature... I didn't delete the layer filling the hole, instead I re-push-pulled to make the hold reappear. Simply deleting seems to work.
