How to get rid of strange lines...

Hi,
My drawing has grown quite large (>20MB) although I don't know if that's a factor.
I have drawn a printed circuit board (PCB) with holes and tracks.
I selected a few lines and faces and execute a 'Intersect with Model'.
Suddenly al kinds of old ever-used (and I thought, deleted)lines and rectangles appear on the PCB face.
If I delete them, save my file, reopen my file, execute a same kind of 'Intersect' all removed lines re-appear.
That same thing happens when moving those lines to another layer, remove that layer, save/reload that file and 'Intersect' again.If I remove one of these rectangle lines from the PCB face then still that space inside the removed rectangle is a separate face in the PCB face. No hidden lines are there that separates this inner-rectangle space from the remaining PCB space. I can delete that inner-rectangle leaving a hole in my PCB.
Is this some bug, or hidden layer, or do I mis something?

Hi Henk,
By your description I would suspect that you have some ungrouped geometry on certain hidden layers.It is quite hard to tell what exactly the problem is so an example portion of your file would be nice to examine (20 Mb sounds to be an extremely large model for such a task).

I found the cause of the problem.
I placed several electronical components on a separate layer which I do not want to disturb my PCB layer so I place all components 1/100 of a millimeter above the PCB-face. Some components in the component-layer however where placed on the PCB-face, so when intersecting these component intersections with the PCB layer appeared on the PCB layer.
Lifting all components 1/100 of a mm solved the problem.

There is n option to intersect with context which would avoid such unwanted intersections. But the way you solved it seems to do the job as well.
