Using! Additional Folders Plugin, Fredo6

This is a question for Fredo6 (which can be useful for all users of its plugins). I would rearrange my plugins with "! AdditionalPluginFolders".
The best practice is it to cut / paste all records and .rb *, *. Rbs, etc., In the additional folders created (but I do not think it is)?
Or should it charge all Fredo6 and other plugins (at the risk of losing the settings, icons and toolbars organizations)? And if so when do I delete old main "Plugins" folder?If you use! AdditionalPluginFolders, you may have the answers to my questions?
